Knowledge about population genetic structure and clonal diversity of seagrasses is of central relevance for conservation and management. Until now no study deals with the genetic attributes of Cymodocea rotundata species. Here, we described the range-wide population genetic structure and clonality of C. rotundata at 46 sites, spanning the Philippines, Ryukyu and Hainan Islands, using 11 SSR markers. C. rotundata populations were characterized by a very low to high levels of clonal and genetic diversity. AMOVA and F ST showed significant genetic differentiation within and among geographic populations. The STRUCTURE analysis revealed Ryukyu populations were mosaic of genets from the populations of northeastern Philippines. The Kuroshio Current plays an important role in the establishment of meadows of C. rotundata in Ryukyu Islands, northern limits of its distribution.
